Loses Flexible Section during bulk upload

We are using this plugin in Moodle to make our larger courses easier to navigate.

We would like to use either an existing course, or a backup file for an existing course using the backupfile argument. However, whenever we use the bulk upload function (https://docs.moodle.org/401/en/Upload_courses#Short_file_example), our flexible sections formatting goes away.

Because of the sheer quantity of courses, we cannot just restore from backup multiple times. Is there as way to keep the "template" course's Flex Sections formatting when using the bulk course upload function? Is this a known bug?
