If you need to install additional resources only on the management cluster, the right place to put the manifests would probably be `clusters/management/` instead of `clusters/bases/`.

For Kustomizations you can use health checks to wait for the presence of a certain resource: https://fluxcd.io/docs/components/kustomize/kustomization/#health-assessment. We did something like this for Gatekeeper the other day: https://github.com/mesosphere/kommander-applications/blob/4f6e837928837ebcbe0d5de39b3f1c57098c4dce/services/gatekeeper/3.8.1/constrainttemplates.yaml#L20-L23

The `GitRepository` manifest should rather itself live in Git and be protected by e.g. PRs or MRs.
