Could not reproduce currently. Where do you source the `.iterm2_shell_integration.bash`? Before or after the git prompt? Also have you tried to update the `iterm2_shell_integration.bash`?

Please upgrade to the newest HEAD version, as there are fixes here for Git 2.14
yes, you could store your theme in the file `.git-prompt-colors.sh` And set the Theme in the `.bashrc` to `Custom`
Does this problem still happen with the latest version? If yes, which system you are using this prompt on (Linux, Mac, Cygwin...)?
