Inside of the file the object Bolt is too-tall and won't fit inside of all the pieces, it is 2 mm too tall

I think if I remember right I had the same issue. What I ended up doing was sanding and checking with digital calipers. Then chucked up a length of aluminium round stock drilled out center and cut my threads and used it to cut the threads in the solid abs part.

It was awhile ago though.

Second thought different build. It was another that used a plastic bolt as a charging handle that I am thinking of.
