Reformatting bug and missed fix

In MD.cpp line 319 it should be -= instead of += to make it equivalent to the commented out code above. It is totally my fault but I'll submit the issue to you anyways. I blame tiredness -_- You also need to redo the j=0; after line 220 that ArnaudFiorini pointed out.

Haha. I assume you are Toeger? I am working on it right now. I think there will be too much of a discontinuity using the code for tomorrow, so I will be adding it as an additional file in my next commit. I realize that's not ideal, but I think that's the most fair thing to do at this point. =/
