cythonize(include_path=...) does not help either. Only manual Extension(), only hardcore.

I had the same error. For me both solutions (this and https://github.com/larsmans/seqlearn/pull/20) work after I set export CFLAGS="-I /full/path/to/.venv/lib/python3.5/site-packages/numpy/core/include $CFLAGS".
