Issues with Chromosome Specification in VCF File using --chromosomes

I encountered some issues while using the --chromosomes option with my VCF file.

  1. Despite the fact that the chromosomes are indeed present in the VCF file, I received an error stating that "the specifying chromosome is not in the VCF file."
  2. To resolve this, I modified the chromosome names in the VCF file to pure numbers (e.g., 1-16). However, after making this change, a new issue arose: Pixy only processed chromosome 1 and chromosome 10.

OS information Linux

Apologies for the confusion and for any inconvenience caused. After further investigation, I realized that the issue was not a bug in the software, but rather an error on my part.
