issues about multiple alleles and phasing sites

Hello, thank you for developing such a great software. I noticed two issues during my use of the manual: 1. GATK4 also generates multiple alleles, which can interfere with calculations ? 2. In the results generated by GATK4, there are both 0/1 and 0|1. Will the loci of this 0|1 haplotype typing interfere with the results ?
