What are you using to hold tray icons? ST-GTK will not minimize to tray if it can't detect there is no tray available.

Not updating to latest version should be fixed (again), but Nemo-integration issue is most likely caused by Nemo version in your distro dropping support for python2 plugins.
That was most likely caused by webui updating at different time.
I still maintain that there is no code that would do this in ST-GTK :) It doesn't really care for monitors being added or removed, so this is definitely issue...

Try starting from terminal and check if there is any error message, this usually happens when folder list is somehow unparsable.
