This makes me think that only headings inside of notes should be affected, not headings in the app UI. It would be more consistent this way. Does that make sense?

I don't plan to add more custom checkboxes but you can create your own by following the approach in the code.
Unfortunately there is no way to avoid that that I know of.
This is not currently possible because Obsidian does not use custom CSS classes in the export, see feature requests on the forum
This issue is present in the default theme, so it should be opened on the Obsidian forum not here
Plain tags is fixed in 6.1.2
