The [script](https://github.com/progranism/Open-Source-FPGA-Bitcoin-Miner/blob/master/scripts/program/program-fpga-board.bat) runs `bin\quartus_stp.exe` in your `%QUARTUS_ROOTDIR%` folder, so make sure it's there, otherwise reinstall.
