Opening user home dir instead of file or project root - Yosimite

I am having an issue where both "Open" and "Open Project Root" does open terminal, but enters on the user home dir (eg: /Users/username) instead of the file or project root. I am running Yosemite with default Atom settings and the only thing I get in console is:

atom-terminal executing:  open -a "Terminal.app"

Version 0.8.1. should contain a fix for this issue, but it has not been released for a few months now.

That is why I made a clone of this project about a week ago where this issue has been fixed:

This is happening for me in El Capitan 10.11.4 and running the default Terminal and in iTerm.
