Hi, I think it's better to conversion the whole documentation to sphinx doc. The output can then be configured for almost any format, which includes ePub, html, pdf, ...

In this case, I think that using Pandoc would be easier (http://pandoc.org/epub.html) as the text is a single markdown file.
