Best way to deal with other repositories?

Hi,

What is the best way to deal with large .directories (i.e. .emacs.d, oh-my-zsh, etc.), which are already under version control?

Personally, since my .emacs.d is under separate revision control, I just clone that separately. I think that it's best not to try and integrate the management of both into the same tool.
