Dear Dr. Hu, Thanks for providing your adjacency matrix, using it, result can be reproduced perfectly ! But I have a problem, I compare the two adj.csv, it has huge difference. In yours, weight of edge mostly range from 10 to 100, but in what I have caculated, mostly range from 1000 to 10000 ! It's abnormal, I don't know if it's a useful information to solve this problem. My env is same as env3, version of SpaGCN is 1.2.5.
I don't know any wrong step may occur in the process of caculating the adjcency matrix? Thanks for your any suggestion !

The information of c0, c1, c2 and x, y, z: image

which is total identical to the result of tutorial.

The image coordinates of spots is range from 2000 - 10000, according the following formula: image When translating the large number d(u,v) to weight of edge as following formula: image Output will be closed to zero, clustering's effect would be poor. The value of adj.csv is greater than value that caculated from adj_2d, the normal values of adj_2d is range from 1000 to 10000. I don't know how to get the value of yours, maybe do some preprocessing steps?
