Since only your system is exhibiting the problem, I suggest you follow my " next steps" above: connect to the process with a debugger, figure out what fd we're trying...

It looks like this no longer reproduces with current versions of xorg-server (eg: XQuartz 2.8.3_rc4), so closing.
