I found errors when running cafe5 for assess_specific_genes.nf.

grep: GSTU13_CAFE_results/Gamma_clade_results.txt: No such file or directory

It can be solved after changing this option, "cafe5_n_gamma_cats = 1", in 13 line in config/params.config. But I have not studied cafe5 software in depth, so I am not sure whether the change of this option will affect the overall program and result.
