There is no way to run webmin under a subdirectory when access directly currently, sorry.
An alias domain? Maybe ... a sub-domain? Not really possible, as they have different content from the primary domain, which breaks the method Let's Encrypt uses to validate ownership.
Right now you'd need to request a separate SSL cert for the sub-domain.
You have to enable SSL for the sub-domain, then go to Manage SSL Certificate -> Lets' Encrypt.

Ok, but how did you create the cert for `domain.com` originally? Is that the parent of the domain you're trying to get a Let's Encrypt cert for?
Do you mean, selecting a different server from the menu doesn't stick?
Yeah, this lines up with what the Samba docs say for links outside the share. I will add support for the "unix extensions" option in the next Webmin release.
Are you running the latest Webmin release? This should have been fixed a long time ago..
