test: fix flaky repo verify

it seems verify not always notices file was broken, this fix performs explicit flush and assumes CI uses filesystem with lazy flush or some other unknown behavior

[ ] re-run sharness ew times to confirm issue is gone
- it still fails: https://github.com/ipfs/kubo/actions/runs/13685128944 – needs additional analysis
