The deprecation policy that has been used until now in the context of IAO doesn't deal with merging terms. Instead, we deprecate one term and add an annotation property "term replaced by" pointing to the other, non deprecated, term. In the ontology-metadata file we currently have an instance of obsolescence reason to that effect: http://purl.obolibrary.org/obo/IAO_0000227 , terms merged.
I am not saying one is better than another, I instead mean that adding this annotation property would mean having a common deprecation policy we can all agree on, and formally specify. See also related item at https://code.google.com/p/oboformat/issues/detail?id=21
