TBH, I've considered doing this for similar reasons. The behaviour of the gtk file chooser is suboptimal and can cause this type of confusion. Enhancement accepted, but not terribly high...

According to your log, you did a point-to-point encoding where you specified specific start and end *times*, not start and end *chapters*. And the chapter positions in the resulting output...

FYI, I suspect the problem has something to do with how the initial seek to the start *time* you've chosen happens.

No sample to test with, but I've not tried to reproduce with other samples either. My time is limited lately.

Just to document this a bit better. The chapters are not "removed" from the chapter list generated during scan. A short BD title will typically have 2 chapter marks, one...

I've been meaning to reproduce and look into this, but I didn't have any of my BDs handy to test with. I do now though, so I can check on...
