I've found this documentation and I couldn't find any way to read an .apkg, edit a note and write the changes back to an .apkg. Is there any way to do this with this library?

No, at present this library only supports reading apkg files.

If you wish to add that functionality, I would be happy to review a PR, but it's not functionality I need, so I probably won't be adding it myself.
