for example, this one "https://github.com/9999years/cloudy-calculator/blob/master/src/manifest.json" neither v2 or v3 works. I love stylebot.

I am able to load stylebot and customize css on that page. When you say it doesn't work, does stylebot not open at all? Or you are not able to apply specific CSS? Detailed reproduction steps will be helpful. Thanks

I set url to "github.com". However, stylebot is not active on page "https://github.com/9999years/cloudy-calculator/blob/master/src/manifest.json". On this page, neither "*" or "github.com" is loaded by stylebot.

this may be similar to an issue I'm having with wiki's whose page name ends in ".json". If I rename the wiki to something like "... .json file" stylebot makes the changes desired.
