Emails from the same sender with the same subject (not threaded) act as a single email
Example, I send myself a text message from my phone saying "testing" and then an hour later send another message saying "new message" - there will only be a 1 on the email count for the icon.
Only the most recent email will show in the summary and if you archive/delete that message it will apply that action to all of the emails (be it 2 or 20).
In previous versions the multiple emails would display, but you couldn't apply the quick actions, now only one shows and quick actions apply to all.

Your email client might be grouping emails sent to the same address into a single thread. Try using the Gmail interface to send yourself two separate emails. When I do this in Gmail, I receive a badge showing "2."
Additionally, you can check if Gmail treats the two emails as separate by visiting https://mail.google.com/mail/u/0/feed/atom/inbox. If both emails appear as distinct "entry" objects, Gmail considers them separate messages.

Different threads, this is in gmail with threaded view turned off. They show in gmail as 2 or 4 different emails, but in gmail notifier as only 1.
All from the same sender. Especially if there is no subject and from the same sender.
