How are newer versions detected and older not? I don't think it should work like that.

In newer versions of software, typically more features are added. More features mean a higher likelihood of false flagging by AVs. Especially when it's a program where it's entire purpose is to change Windows settings by doing operations such as edit important Registry Keys, core operating system files, etc... Malware also does these sorts of things.

You're more than welcome to do a code audit and compile it yourself, or RE one of the precompiled executables in a VM, and let everyone know if you actually find any evidence of it containing any malicious code.
