Explicitly mark dev dependencies on upgrade to Opam 2.2

Once our operating systems and package managers upgrade to Opam 2.2 and dune has support we should use the Opam with-dev-setup feature to mark dependencies as dev dependencies. These are dependencies like ocaml-lsp-server that are only useful during the dev process.
