introduce alignment on input pdb

currently, if the user gives a pdb in input without a set of interfaces, we assume its numbering to be coherent with the uniprot one. This is kind of limiting, as we should be able to align the input pdb to the reference uniprot sequence and extract the correct numbering from that.
