now there are some new issues again, one on `powerpc` and one on `armel`. I really don't understand why these pop up and disappear every random build, but they can't...

Ah, ok. This at least explains the behaviour. Maybe @weese can point us to the work of that master student? For protein databases this seems like a pretty good solution....
In this case I was testing the BlastN capabilities of the program, currently Dna5. In default protein modes the index is built on reduced aminoacid alphabet, yes.
@weese thank you for your extensive feedback, David. I will look at index creation through qsort asap and will have a look at the other code after the next Lambda...

@esiragusa I know, but it is against seqan-1.4 and pre extra-core-merger, so completely useless right now.
