Description of the proposed additions or changes

@agitter I noticed a few of the template variables aren't working still (I don't seem to have written some of them to the JSON file). I'm going to open another PR to update external-resources and then finalize this

@RLordan If this looks okay to you, I think I will give it one last look in the morning to make sure all the graphs are showing up where they belong and then preprint it!!!

Note: this is only the traditional ones, novel I need to do this week. I might have childcare again tomorrow...

Hey @rando2 - I hope all is well! I will do one read through now. There might be some edits on the novel one from my end - a line on the new omicron vaccine etc. but I will get to it when you do the read through of that.

The scatterplot isn't rendering but I think that might just be because the output branch hasn't updated and the current variables.json doesn't contain a link. I think if we merge this PR, triggering a new output build, and then check, it might be fixed.

Last commit did fix the bookmarking issue, but the figure is still not rendering. Makes sense since the URL isn't on the output branch. Let's try merging.
