fix breakpoint behavior

Hi all, It is not clear for me which part of code causes removing of breakpoints, but I think I fixed it.

I think this would regress support for Eclipse's F_INCLUDE_COMMENTS option. @cushon How can I test it? Can you provide a junit test?
