Robust handling of .gitignore and .geminiIgnore by tools
Currently .gitignore files are not handled robustly with many missing edge cases.
Similarly, we are lacking ways for users to properly leverage .geminiignore files to handle cases where their .gitignore file definition does not align with which files they want Gemini CLI to consider and ignore.
https://github.com/google-gemini/gemini-cli/issues/2539 is an issue that should be resolved if the other issues are resolved so it should be at the bottom of the list to be verified after the other tasks are addressed.
For anyone looking into these issues, perhaps some of these issues have been resolved by #3727 but were filed before it was merged. Checking if issues can still be reproduced would be worthwhile
