How big are the files that were skipped? You might have enabled the option to skip smaller files, check your settings.

Just to make sure I understand right, you mean "select all files in the same folder" for a group of duplicates? Not all files from all other dupe groups?

The disk where the cache is being written is full. You have to make space for it.
