Large number of confirmation prompts about externalizing shortcuts when opening projects

In some projects when I open the project, FNS tools shows 20+ confirmation prompts about externalizing shortcuts. It doesn't seem to happen in all projects, but I haven't found a way to consistently prevent it.

I've been trying to hunt these to no avail - but to me they only happened when I updated the toolkit via the yellow question mark, which I've been able to solve so far.

There is definitely something weird going on. Might have to disable this functionality for the next release (which I'm planning very soon) :(
