Hi,

I am trying to run the pipeline on the bulk test data.

I should mention that I could not install CUT-RUNTools-2.0 with Python 3.6. This is likely an issue with some settings on the HPC cluster. Anyway, I could do the install with Python 3.8, but I was then forced to install a later release of meme.

The dreme-n option to meme-chip is not available in the version of meme I was able to install.

I am not familiar with meme, but from what I read, streme is the replacement for dreme, so I edited the meme-chip command in the run_bulkModule.sh and replaced -dreme-n with -streme-nnmotifs

it seems to be running, but I am not very confident about the edit. Do you think this is ok ?
