Syncing with different sized screens
I tried syncing notes with my desktop and netbook, and thought it wasn't syncing across. It turns out that the note synced, but I couldn't see it on the netbook because it was off the right side of the screen and didn't reposition when the website adjusted for the new resolution. I recommend causing the note to reposition whenever it doesn't fit within the current resolution.
First: If you click on the note in the "quick-jump" list (top or bottom of the page, if you have activated it) then it should also scroll horizontally and bring you to the note. This just as information how you could deal with the problem for now.
As for the suggestion: The idea was that the notes should stay on the page where they are and the assumption was that a page has a fixed size. That is, if the note is not in the current view, some part of the page is not either. But of course some sites adjust their width to the browser and in that situations, a "relative" position of the note would be nice.
How about adding an option to a note which lets you choose whether the note should be repositioned in case the width changes, or not?

The option would be good, since I prefer fixed position notes.
Is there any way to set the option when a variable width page is detected, or show a warning like pages with frames does? That would be perfect.

A notification sounds like a good idea and should be easy to integrate. Unfortunately I am short of time to work on the plugin, I hope I have some more time in November.... sorry for that.
Update: Regarding the notification: I thought about a notification which lets you know when a note is out of view, horizontally...
