Get rid of hard-coded delays when operating on files

Today when operating on files, we sometimes insert a delay (up to a second) to wait for the files to be available. We should prevent this by checking every 100 milliseconds and right after the initialization.

This should increase performance of Shapeshifter quite a lot.
