Different counts obtained with Pavaian and Krona

I am using Pavian to get a taxa counts table from a Kraken2 annotation to make some diversity analysis on R. I also made some kronagrams with the same files. My doubt is if Pavian and Krona have different ways to calculate de counts, This is noticeable in some phyla. Krona find much more Cyanobacteria in my system which agrees with previous studies, the same way with Bacteroidetes, but in general I have different numbers with both methods.
