[BUG] modified controller_manager_config is not updated

Expected Behavior

When we first get the controller_manager_config in main.go (https://github.com/eraser-dev/eraser/blob/main/main.go#L181), we get the unversioned and modified value of the configuration, but don't modify the actual file, which is what is mounted to the trivy scanner. This can create discrepancies between what is in the variable and the actual file. We do the same thing in the update function: https://github.com/eraser-dev/eraser/blob/main/api/unversioned/config/config.go#L50.
