Switching to SSS results in hundreds of rooms with unread messages that cannot be bulk-cleared
Steps to reproduce
I just switched to SSS on Desktop 1.11.97 (Windows 10). I now have several hundred rooms showing unread messages, where I had none before. Going to Settings-->Notifications-->Mark All as Read has no effect. I can manually clear unreads room by room but there are hundreds.

Same problem, those unread notifications reappear when browser is restarted, even when all rooms were marked as read before. Additionally some rooms have "Empty room" name, that changes when room is focused, and also this issue returns after browser restart.
Just confirmed the issue with nightly:

Same issue on Firefox 137.0.2, Windows 10 Home 64-bit
::EDIT:: seems like it has been fixed. I can clear the unread messages now.
@onmyouji what version of Element? I'm still unable to clear unreads on Element 1.11.99.

Oh, I'm using the local desktop app. I wonder if that should make a difference?
Not only do I have hundreds of of unread rooms that can't be bulked cleared, but if I manually clear a few and then exit and restart, they show as unread again.

Unread counts can be cleared temporarily per-room using right click -> mark as read, but reloading the tab makes them appear again. This only seems to affect encrypted rooms.

"Mark all as read" is not having any effect for me.
Last I saw this, the unread message counts in synapse simply didn't work in SSS, element X doesn't use them and computes everything locally but web and desktop rely on them which likely leads to this symptom
