Is this by design? From the user's perspective, the inconsistency in the reading experience compared with EPUB publications makes this seem like a bug.

Could you please explain what makes this a feature from the user's perspective? As a user myself, this behaviour strikes me as a bug. I would expect my preferred settings to be saved, just like with EPUB publications. The fact that I have to re-configure everything every time I open a PDF document (especially when opening the same PDF file) is at odds with the EPUB behaviour.
