The yaml issue is just a warning and shouldn't be an issue. What version of msm do you have installed?

Yes, sorry about that, the atlases it's drawing from are in 32k per hemisphere resolution, and there's no internal resampling step.. I'll add extra checks and warnings into the command.

That looks like a major realignment failure during the pipeline run (i.e. it's not cifti_vis_fmri, your preprocessed outputs are actually that bad - and the functional data was not sampled...
