One small issue I found -- the HTML version when printed seems to mean that parens and commas are missing. It could be my printer, but thought I'd check with you.
e.g. see section 4.4.7 and 4.4.8.
Part A has a verbatim (not R code?) chunk; everything looks good.
Part B and part C, is now rendered as R code, but you should see the parens and commas are missing!
By comparison, the HTML version renders fine (the PDF was printed from this HTML using Safari on Mac )
I also have a few short suggestions for the document; should I send a PR to the underlying source file that makes the user manual, or outline them here?
