builder: tar-rafs conversion lost opaque file handle

We found that the merged bootstrap includes some files deleted (opaque) from the upper layer when use tar-rafs conversion, but enabling the NYDUS_DISABLE_TAR2RAFS env can resolve the issue, we need to investigate what's happening in the tar-rafs conversion.
