Please give us a repro. As @DevShoesed posted, https://jsfiddle.net/DevShoesed/gp9y1usr/1/ gives the same results in both first and second. Also: Dexie version and which browser would be important information.

Upgraders only run when there's an existing version installed. Use [db.on('populate')](http://dexie.org/docs/Dexie/Dexie.on.populate) to define how to populate a DB initially. Upgraders are only for delta changes in data.
