SV calling

Thanks for this useful tool. I am doing SV calling from short reads of humans using delly-1.1.6. Delly only found the two breakpoints marked with red arrows. The other two breakpoints by black arrows were not found. Can someone help me figure out why.

delly call -g GRCh38.p13.genome.fa -o LNGSST-01.30.bcf --max-geno-count 100000 LNGSST-01.marked_dup.BQSR.abra.30.bam
