Fixes to ch11 notebook for DeepChem HEAD

This PR fixes some issues in the Chapter 11 notebooks that break them on DeepChem HEAD. However, I think these fixes would break the notebooks on DeepChem 2.3

@peastman Should we go ahead and merge in these fixes or should we try to maintain a DeepChem 2.3 version of the notebooks before we merge in?

It looks like we never made a release for the DeepChem 2.3 versions. We should first make that release, and then we can start updating them for 2.4.
