Can I ask what elisp setup are you using to show that popup? I am using [`corfu`](https://github.com/emacs-straight/corfu) to show popup in childframe. And tested that [company](https://github.com/company-mode/company-mode/)'s popup also works on...

Have you tried using https://github.com/nix-community/nixGL?

I fixed this issue on my Guix by [changing font dir](https://github.com/declantsien/swash_demo/commit/ad4ea65a49935a6147c940c74eb2144857b95cce) Nix/Guix uses non standard font dirs.
