Query about N0.tsv output

Open SheepwormJM opened this issue 3 years ago • 0 comments

Hi,

I have 6 species, and my species tree has 5 nodes (N0 to N4), and I have 5 output .tsv files from the Phylogenetic_Hierarchical_Orthogroups analysis.

However, in the N0.tsv file I have 53 different options for the third column (the 'Gene Tree Parent Clade' one). This includes various 'nx' numbers with n0 being the most common, but I also have some which are higher than 53 (e.g. n72). And I have more than 7000 rows with just '-' in this column.

For the '-' I have rows with more than one species represented, so they're not genes found uniquely in one species, and I'm not sure what the various options all mean. Could anyone explain please?

Thanks, Jenni
