Bootstrap or Setup script?

Which script should I use for the initial setup after cloning the repo? .claude/setup.sh OR .claude/Tools/setup/bootstrap.sh? Instructions mostly say bootstrap.sh but it's unclear what setup.sh is for; it's also mentioned in the QUICKSTART.md
