It should be possible. Right now, for example, the software is capable of reading which game is being launched with uniboot... I belive Xstation does something very similar to that...

PicoMemcard+ will not record the chosen file

This is the expected behavior for the current implementation. File 0 is always the one chosen on startup. I will label this as a new feature.
